The Durbin book, the Mount book, and Jonathan Pevsner's book all have excellent and thorough introductions to pairwise sequence alignment, from algorithmic and biological perspectives. In addition, there are published papers that you may find helpful and interesting.
If you're a newcomer to the field, start with this accessible review by Lisa Mullan. More algorithmically advanced papers by Taylor and Fickett will be interesting and helpful as well. Last but not least, the Needleman and Wunsch paper is a terrific introduction to the algorithms.
