The chapters on pairwise alignment from both Mount and Durbin et al. are excellent. For a well-written and self-contained overview of alignment scoring, please look at Steve Henikoff's review article. It's not recent but is still very useful. For those of you who are interested in whether a scoring system can really be right or wrong, Stephen Altschul has a thoughtful article.
